VAT/Import Tax?

I am buying something from Japan - total price of the item is $5,300. Shipping to US is free via EMS Shipping, how much is the tariff going to be and where would I pay that amount?

You shouldn't have to pay any Japanese taxes, make sure you don't. As your import exceeds the duty free threshold, you will have to check with customs http://www.customs.gov/ to tell you how much. I can't tell you because it depends on the item, whether is new etc.
