    Fulton Street in d'town Manhattan is also pretty major

    There is also Court Street in Brooklyn.

Those were, and still are, the two main stations in New York City.  Penn Station was built and operated by the Pennsylvania Railroad, while GCT was built and operated by the New York Central.  Penn Station now receives all Amtrak, NJ Transit and Long Island Railroad services into Manhattan.  GCT handles all Metro North services to Upstate NY and Connecticut.  Another station, the Hudson Terminal Building, handled services for the Hudson and Manhattan Railroad, predecessor to today's PATH system connecting Manhattan with Hoboken, Newark and Jersey City, NJ.

    There were other railroads that carried passengers to the New York area but didn't actually enter Manhattan.  The Erie Railroad terminated at the Erie terminal in Jersey City, NJ, while the Delaware, Lackawanna and Western Railroad terminated in Hoboken, NJ.  Each had a large terminal building.  Ferries operated in both locations to shuttle passengers across the Hudson to Manhattan, as did the Hudson Tube trains (see Hudson and Manhattan Railroad above).  The Erie terminal is now abandoned but Hoboken still operates as a terminus for NJ Transit trains on the Main and Morris/Essex lines.
