I´d go Carnival for a family, since Disney does not sail from NYC

Carnival, Disney, Norwegian (NCL) and Royal Caribbean (RCI) are the family friendly lines.

Carnival sails out of New York seasonally.  However, those cruises go to Canada and might not be as interesting for young children.

Disney does not sail out of NY.

NCL sails out of NY year round and goes south, which includes stops that will be more interesting to young children.

RCI sails out of New Jersey and is using one of its huge Voyager class ships on this route.  Besides the usual that you will find on family friendly cruise ships, the Voyager class of ships also has rock climbing, ice skating, inline skating and miniature golf.

You have a lot of choices and two different cruise ports in your area.  One port is located in Manhattan and is served by Carnival, Norwegian, Holland America, and a couple other lines.  The other port is located in Bayonne and is called Cape Liberty and is used by Royal Caribbean and Celebrity cruise lines.

From NY your options are cruises to New England and Canada; Bermuda; trans-Atlantic on Cunard; and the Caribbean. The New England Canada cruise run May to October and the others are pretty much year around.

I have been to Bermuda twice on cruise ships and it has some of the best beaches anywhere; pink sand beaches that you can easily find a deserted spot on. There are NO slums and ghettos in Bermuda like you may see on other islands. All of the houses are well maintained and painted in pastel colors.  A five, six, or seven day cruise to Bermuda is plenty enough time to see and enjoy everything there. There is not a lot to do in Bermuda other than water sports and golf. There are two main towns Hamilton, the largest (where most cruise ships dock for at least a day) and St George (also a port stop) which is like a small town and has just a few shops. The third place ships may dock while there is The Kings Dockyard.. The Dockyard is on the far end of the 22 mile long island and has a small mall with shops and a museum. The Crystal Cave and Fantasy Caves are worth visiting as a tour, or on your own. You can visit one of the many forts on the island like Fort St Catherine if you like that type activity.

A cruise to the Caribbean would be longer, take longer but would be more fun for you and the kids.  There will be water sports activities galore available.  My recommendation is take a Royal Caribbean or Carnival cruise.  Both have the better programs for kids.

With two kids you should pretty much rule out Holland America as they serve an older, mostly retired clientèle.  Goods ships and cruises but just older clientèle.  The Cunard cruises that are transatlantic don't offer a lot of the fun of port stops.  

All cruise lines have programs for kids.  They have staff persons who supervise kids in special programs on the ship, by age groups.  Carnival has a program called  Camp Carnival for kids 2 to 11.  The year-round program includes a wide range of fun activities designed for three different age groups. All are supervised by staff who are either college educated in a related field or have professional child-care experience. As soon as children visit Camp Carnival, they'll meet the counselor assigned to their age group. While activities take place throughout the ship, smaller children enjoy many of their fun events in the Camp Carnival headquarters where there are games, arts & crafts, and even their own outdoor wading pool.     Then they have Circle “C” where 12-14’s can cruise, chill, connect. It’s a program that keeps on growing. There are games, parties, and other supervised activities that are created just for them. When they rave about all the fun they’re having, you’ll know they’ve discovered Circle “C”.  And finally they have Carnival's CLUB O2 for teens 15 to 17.

    

Royal Caribbean's programs are called Adventure Ocean.  Adventure Ocean is a complimentary program of fun and educational activities open to all guests ages 3-17. Children are separated by age: 3 to 5; 6 to 8; 9 to 11; 12 to 14; and 15 to 17. Your child will get to learn about local customs, do cool science experiments, and make great new friends. The 12-14 and 15-17 Adventure Ocean groups allow teens the freedom to come and go as they please for sports, themed parties, movie nights and more. Teens can also meet and relax in the laid-back Living Room lounge, or dance late into the night at Fuel, our teen-only nightclub.

To participate in Adventure Ocean, children must be three years of age and potty-trained (no pull-ups or diapers). You can feel confident leaving your children with us because every member of our Adventure Ocean staff holds a college degree in education, recreation, or related field and has experience working with children ages 3-17. All are certified in CPR.
