  1. Kun is a japanese honorific prefix. It's more informal and is generally used by friends when referring to another male friend. However it can also be used of those in a higher rank when talking to people of a lower rank, so Naruto being a genin can be called Naruto-kun by friends, but also people within the village who are Jonin or Chunin.

The female version of this would be chan, like when Naruto called Sakura "Sakura-chan" but chan can be used when a person is close to a female, such as Naruto but you may see San (the most common honorific, most closely related to using Mr or Miss) or Kun used if they aren't close to Sakura).

Senpai can be used to talk to a person of higher rank, so Naruto talking to a chunin or specifically a genin may have senpai added to their name because they of a higher rank but not a teacher (such as Sarutobi senpai), as teachers would be called sensi (such as kakashi-sensi)

Sama can be used for those of an extremely high position, but in Naruto this would be limited to the Hokage who would be called Hokage-sama).

However there are a lot of little nuances when it comes to how and when to use them as what's right for one isn't necessarily right for others (especially when it comes to Naruto as he doesn't always follow these, he usually refers to everyone the same).

  2. Naruto kun is used when they are talking about Naruto respectfully.  Anytime you add a "kun" in the end is like say mr. for any male.  Hope this answers your question! :)
