Definitely the Narita Express, fastest trains in the world. a little expensive though, tickets as of now are 3110 yen.

There is no Shinjuku-ku station. Shinjuku-ku means Shinjuku ward, like city of whole Shinjuku.

If you just want to go the station of Shinjuku. Take JR Narita express for Shinjuku if the train service is good on time.

The train going for Shinjuku is not freeqently serviced.

If you have your hotel located in Shinjuku like Odakyu Hotel century, Park Hyatt Tokyo,   Hilton Tokyo,  Sun Route Plaza Shinjuku, Keio Plaza Hotel, Hyatt Regency Tokyo and/or Shinjuku Washington Hotel, Limousine bus will reach to the hotels entrance from Narita door to door. Some of service are quite freequently every day.
