The main difference is that the CIA deals with external issues, while the FBI deals with internal issues. The CIA would focus on Bin Laden, unless he were to be state side, in which case it would be the FBI.

The CIA is supposed to be in charge of pursuing and capturing Osama Bin Laden except the only thing is, Bush recently said that capturing Bin Laden wasn't a priority. So the job of capturing Bin Laden has been farmed out to Dog the Bounty Hunter.
