  1. I know sections of portland's (Oregon) light rail system (MAX) is underground, Especially out where the Zoo is at. At this point, there is a station located underground.

  2. Philadelphia, Baltimore, Washington DC, Chicago, Cleveland, Atlanta, Miami, Los Angeles.  In fact more than "subway" all those systems have some open air sections so they can be better called "metropolitan railways" (Metros).

Others have light rail/streetcar with some section underground (Buffalo, Dallas, Portland, Newark, San Francisco "Muni", etc) but they aren´t subway or metro systems.  And there are cities that have light rail/streetcar AND subways (San Francisco, Boston, Philadelphia, Baltimore, Cleveland, Los Angeles).

  3. Boston Los Angeles NewYork City Chicago Atlanta Washington DC San Francisco New Jersey and Phillidilphia and Balitimore.

  4. Boston, New York City, Philadelphia, Baltimore, Washington,DC, Atlanta, Miami, San Juan,PR, Cleveland, Chicago, San Francisco Bay Area, and Los Angeles all have heavy rail rapid transit systems (usually called subways though large parts may run above ground).

  5. Baltimore, Maryland and Washington, DC have subways.

  6. Chicago is another one.

  7. New York, Miami, Boston, Los Angeles, San Francisco, Chicago, Baltimore, Philadelphia, Washington DC, Atlanta, and Cleveland all have some form of underground subway or tram network.

  8. Boston, Philly, New York, Chicago, Washington DC, Los Angeles Check out the links below they all contain a lot of information about subways and transit systems.
