What am I supposed to do if the toilet water keep getting yellow, is a two year old house..?

Put some bleach in the tank and see if that helps.  Is it happening in other toilets or just one, and how is your ice maker with ice cubes do they have a smell?

Call your water supply company or flush the toilet after you pee.

The pipes or water may have rust in them.  The toilet may also start to develop staining around the water line from calcium deposits mixed with items disposed in the toilet like urine.  

My recommendation would be to get the bleach toilet tablets or the blue water tablets to prevent the sight of the yellow water.  

This can make having guests over less of an embarrassment, especially if they think you are subscribing to the "if it's yellow let it mellow..." philosophy.
