Kyo Kara Maoh is a really good one about Yuri, who travels through time by accident and he becomes the king of another world. Not quite a prince but still.

It's really funny and beautiful and has yaoi innuendos. It's great..

Revolutionary Girl Utena.  Kind of .  A prince is Utena's main motivation in life, even though he never really appears in the show.  She decides to become a prince herself. Yes, really, but it's not THAT kind of a show.

Let's see, there's an anime called Fire Emblem, who's main character is a prince (only a couple episodes long)

El Hazard has a prince, but he's a bad guy

Yu Yu Hakusho: Koenma is a prince if I recall.

Princess Mononoke: Ashitaka, the main character is a prince
