I highly recommend taking a look at www.hostelworld.com which is the site I used for all of my travels through 5 countries in Europe.  Not only does it give an exhaustive list of available accommodations, but it also gives user reviews that are SUPER helpful.  You will also find that some "hostels" are like apartments, or are like very nice hotels.

I was recently in Rome.  We stayed at the Crosti Hotel.  They have apartments for rent.  It was perfect. We loved it. Near metro, store , etc.

Here are two.

First, these are great people with some apartments in Rome and also nearby in the countryside of Abbruzo.  http://www.vacationinrome.it/.  If you contac them tell Fabrizio that Bruno sent you.  We stayed in their Abbruzo place, haven't yet stayed with them in Rome, but I would next time.

Second, this is a site we used a couple of years ago.  They have a good selection at a good price.  We rented their Trastevere apartment which was a great location.  http://www.romeholidays.net/index.htm
