They're slots for expanding the capabilities of your computer.  Lots of times on a desktop, one is meant to take another video card.  You can add in sound cards, extra USB/Firewire ports, microphone ports, whatever.  There's usually like a PCI Card aisle in computer stores, all kinds of stuff.
