To what part of the middle east are you referring?  For a region than spans from the Sinai to Iran's eastern frontier, there are a host of issues, depending on specific local.

inter/intra tribal rivalries

water rights

land claims

personal/familial honor (yes, honor still counts in some parts of the world)

mineral resources

& so on, & so on.

Essentially any reason on human has for visiting violence upon another, which is not exclusive to any one region, people or nation.

It's really complicated, there are two major divisions in the Muslim religion, Suni and Shia and they have a long standing rivalry.  There are several major tribes in the mideast who all hate each other. and there are any number of political factions that hate each other.  Add to that the fact that this has been going on for at leat 1000 years and you have the reason that people in the middle east are fighting each other.
