If you are talking about clouds at different levels moving in different directions, then it means that the winds at those levels are in different directions.  This is one example of what's called wind shear.  It can be connected with movement of warmer or cooler air into a region.  Generally if the wind vector turns clockwise with height that means that warm air is being advected into the area; if the wind vector turns counterclockwise at height it means that cool air is being advected into the area.
