This saying could be taken as both good or bad, depending on who used it in reference to you, as one manner it was used was to convey that you was bothering them, and the other way it was used was meant to convey that you have become infatuated with them.

I've always heard it as:  "you get under my skin."  It just means you annoy me intensely.

I think it's a passe phrase from my parents' generation, and I'm a senior.  I don't hear it anymore and I haven't for decades.
