Basically the term means things that you have done in the past that you regret or is against your morals. For example, men usually use the saying towards women and s*x. When a man says "Oh she has skeletons in her closet" it means that there are things about her that can make people look at her differently if they were to find out. Same goes for men too but its mostly used towards women for some apparent reason.
