Scrubs are the name of the outfit that they wear during the show/ shifts.

Also in one episode Dr. Kelso says to JD "You're nothing but a large pair of scrubs to me." He was implying anyone could be in JD's position it would not matter to him because someone would be in those 'scrubs' to do the job.

It's what people in the medical field, e.g. doctors, nurses, wear while at work. Scrubs, of course, is a medical show. :)
