What happened on the TV show Bones?

So on bones an ex fbi agent was killed and i always thought it was Bones' father. But the defense accused her. I was wondering who do u think did it?

the defense accused her because she put her self on there to show reasonable doubt... so they couldnt convict her father..i think he did, but is trying to get back on Bone's good side.. so i dont know they really havent given us to much details on all that.. and who was with making Zack the gormagon apprentice?  i think they did that in a rush because of the writers strike..  i dont think it was supposed to be that way.. unles zack wanted off of the show
