What happened to Sofia in Prison Break?

The first 2 episodes didn't show that. From what we've seen so far she is with LJ probably in Panama. I guess later on the show we'll see them again and you question will be asked. But I don't think she is dead. Maybe eventually the Company get her and LJ or they will fly to LA to find Lincoln and Michael.

i watched series 1 and 2 is there a third

She was there with LJ and Lincoln at the beginning.  When Lincoln got in a fight with a man from 'the company,' she and LJ took off running.  They will still be in the show; I expect to see her on next weeks episode.

Edit: To robert c. below my post, yes there was a third. tonight's episode was the beginning of the fourth season.

It didn't show her ever getting killed. After Lincoln got arrested when the guy from the company tried to kill him, LJ and her ran off together. Neither one of them is showed again in the season premiere but it doesn't show either one getting hurt either. I'm sure they will be on the show in weeks to come!
