Febreeze is a good product for freshing up a stale smell, but will not get rid of the source of a biological stink.  You need to get an enzyme based odor remover.  There are several out there now, but I use the original Natures Miracle.  It is sold in every pet store chain, big white bottle with red writing and logo.  You saturate the area where the smell is the strongest and let dry (windows open in the car).  And you may need to treat the area more than once.

Don't hit the skunk in the first place.  If you are to hit, try and hit it with your tire, that way the spray won't get all over the underside of the car.  Put it up on a rack and high pressure wash with a vinegar solution.  People would bathe in tomato juice.

It won't completely eliminate the smell but I used febreeze air freshener in a scent that was kinda strong but still smelled nice.  The smell goes away after a few days and the air freshener really helps.
