I saw something in the newspaper saying "Probe into NAFTA flap handed to private firm" talking about something the Canadian Prime Minister Stephen Harper did.

Internal probe is an investigation conducted internally or by the concerned institution itself.  Once an external body/firm conducted the investigation, it's no longer an internal probe.
