Experts say you should start off with the travel websites and then go to the airline's own website to book.  Sometimes the airlines have specials the travel websites do not have.  Airlines want you to book with them instead of the travel website so they do not have to pay a commission.  Some airlines such as Delta guarantee the lowest ticket price on their website or your flight is free.
