I'd like to repair it correctly and then add a waterproof barrier, but it says it should not be applied over silicone caulking.

  1. Easy way is to glue a piece of rubber or plastic material over the silicone.

Can use a disc grinder to eat the crack out. If the bond is not good, then a a razor and hook to pull the silicone out.

  2. Take a sharp utility knife and run it along both sides of the silicone as deep as you can. Then start at the top and pull it out with your hands.

Grab the string of silicone close to the wall and pull it out- it should come out in a string.
