This is the wrong category, but to be fair, the auto-categorization routines are wrong most of the time.

On to your question, the only differences are in the dungeons.  The basic floor plan is the same (i.e. all the rooms are in the same place), but you will go through them in a different path and the puzzles are much harder.

There are absolutely no differences in the overworld.
