to search for all intraeuropean flights and the cheapest fares available.

By boat and train or coach is a hassle and frequently costs more than the flights. However if you have a lot of free time its the most scenic way to do it.

Why not go one way on the plane and the other on the boat?

Either fly direct  Madrid-Ibiza

Or take a bus or train to Valencia and either a ferry or a plane from there to Ibiza...
