No, I think amtrak is the only passenger train service available in the US.  If you're looking for cheap transport, though, I hear there's a bus service running from Chinatown, Boston, to Chinatown, New York. Very cheap. If they stop in New Haven, which is on the way, then you're all set.

There are other passenger trains operators in USA, mainly suburban services (but some inter-city too).

There is only Amtrak between Boston and New Haven, BUT you can try to purchase the ticket in advance to get a cheaper fare OR look at "hot deals" on the website of Amtrak.

For example:  for tomowrrow the ticket costs between US$ 51 and 110. But for July 31th, between 39 and 84.  

However, you can take a MBTA train from Boston to Providence and after a bus (bus station is near train station).  Fare of train US$ 6, fare of bus US$ 23.50 (Greyhound).

If not, take Greyhound, US$ 31 from Boston to New Haven but slower than trains...  better to purchase Amtrak ticket in advance for US$ 39...

Yes , there is a partial alternative. Take the MBTA commuter rail to Providence (much cheaper than Amtrak). Then in Providence, buy a ticket on Amtrak for the rest of the way to New Haven.

if you want to take Amtrak the least amount to make it less expensive, take it to Old Saybrook, CT, and transfer to the SLE, or the Shore Line East.  it is a local train that goes to New Haven.
