I think almost anything can be paired nicely with Lily.  The only names (that I can think of) that I would avoid would be Ann or Anna.  Because when she would ever have to state her full name people might wonder if it is one name or two (Lilian/Lily Ann, Lilliana/Lily-Anna).

Otherwise I like Marie as a middle name.  Here are my suggestions:

Lily is a beautiful name, but it has become so popular as of late that I think it needs an uncommon middle name to go with it.  While Lily Marie sounds cute, there are probably a lot of little girls named Lily Marie.

My absolute favorite combination with Lily is Lily Alethea (uh-LEE-thee-uh).  It means "truth" in Greek.  I was planning to name a daughter this before I realized Lily had become so common.

Lily Susannah (Susannah means "lily" in Hebrew!)

Lily Serena (means "peaceful")

Lily Rosalind (means "soft horse" or "beautiful rose")

If you like the rhythm of a shorter middle name (like Lily Marie), then try:
