I don't know about everyone else on the list, but Homer's favorite team is the Cowboys (he already said it was one of his many lifelong dreams to own the Cowboys).  He hates the Denver Broncos ("aww, its the Denver Broncos").  Other football references that I can think of:

when the Germans are thinking about buying the power plant and Homer tells them Mr. Burns wouldn't sell them the plant for $100 million, they quickly count their briefcase of money and conclude that there is still enough money to buy the Cleveland Browns.  And during one of the Super Bowl episodes, one of the bar-flies puts a glass in front of his mouth and announces the game is between the Denver Broncos and Atlanta Falcons.

Skinner's Mother - None. She's crazy.

Mrs. Krabapple - Cardinals. I don't really have an explanation for this one.

Krusty - Orioles. Everyone would always laugh at him and his team.

Sideshow Bob - Yankees. He's evil.

Sideshow Mel - Blue Jays. He has blue hair and he's a chill guy who doesn't achieve much, but isn't that bad either.

Fat Tony - Yankees. He's all about the $$$ too.

Wiggum - Dodgers. He'd like the blue uniforms since he's a cop.
