I'd have to say Bioshock.

However, if you can find a copy, System Shock 2 is one of the best emotional games ever. It's quite old but is probably still available in the bargain bins. There's one scene that I remember where the main character is reading the log of a scientist whose trying to boost monkey intelligence, and the scientist starts talking about the reactions of the other monkeys when he takes one of them out of the cage to experiment on it. It was absolutely chilling.

you may like to try Forbidden Siren. Fatal Frame series also have good cinematic effect but the plot is not as complicated as Silent Hill can be.

Bioshock. For being a shooter theres a surprising amount of emotion in it.
