Contrary to popular belief, it is not Marcellus Wallace's soul. Ving Rhames has a band-aid on the back of his head because he had a scar there, and the makeup artists didn't want it to distract audiences. Originally, Tarantino and Avary wanted the case to contain the stolen diamonds from Reservoir Dogs, but decided that was too lackluster. Tarantino said that he really never decided for sure what to put in the case, and wanted each viewer to come up with something on their own, so everyone had a different interpretation of the movie.

But, in the commercial for the VHS movie, there is a shot of the interior of the case, and inside there is...

The simplest answer would be that what was in the briefcase is what Hitchcock called the "MacGuffin."  A MacGuffin is anything in a film which serves as a central focus, goal or incitement

In Raiders of the Lost Ark, the MacGuffin is the Ark of the Covenant.

In Romero's Dawn of the Dead, the MacGuffin is the mall.

In Batman Begins, the MacGuffin is Bruce Wayne's obsession with cleansing his city of crime.

Basically, what's physically in the briefcase is unimportant; what's important is what it drives the characters to do.

Here's the spoiler:

A 20 watt lightbulb hooked up to a battery. Boring, eh? Initial script called for the briefcase to be filled with diamonds, but both Tarantino and Avery hated that idea the more they thought about it. One thought among Pulp Fiction fans is that the briefcase contains Marsellus Wallace's soul which had been earlier extracted through a hole in the back of his head. Wallace's evil nature would explain why the combination of the briefcase is "666." In interviews following the release of the movie Tarantino played the tease and told audiences that the briefcase contains "whatever they wanted it to be."
