You shouldn't really look for the cheapest website, but the cheapest flights for your travel.

One of the best sites for that is kayak.com.  It searches all the travel sites, and the airlines sites to give you the best price.  It will list multiple prices for each flight, showing the source.  Buying it is just a single click away to go to the site.

In addition they offer some great tools to narrow down your perfect flight that other sites just can't match:

-search nearby airports

I like orbitz.  I think it is hard to find a site that does not have an airline bias.  It depend too on where you are flying to and from.  But if you find a flight that looks OK you could also check the cost on the airline web site for comparison.

You should start off with the travel websites and then go to the airline's own website.  Sometimes airlines run specials that do not get published on the travel websites.  Airlines want you to buy your tickets from them and not the travel website because each time someone buys a ticket from the travel website, the airline has to pay the travel website a commission.  Therefore many airlines such as Delta and Northwest guarantee the lowest fare on their website.  Delta even says your trip is free if you can find a fare lower than their website.
