If you use masking tape along the waterline to separate the colours, it doesn't matter which you do first (but watch out for that point about how soon you have to put the boat in the water afterwards).

I would do the water line first, painting in between to strips of masking tape.  When tape is off you will have a straight line to cut your anti fouling into.  If you do not have a steady hand you have a hard paint surface to run masking tape along for straight edge for anti fouling. Most anti fouling nowadays do not have to go into the water within 24 hrs.  As you probably know there are different grades of anti fouling, try not to use the cheap ine as it breaks down easy and when cleaning boat if it splashes up it bonds instantly, hard to move.  Use scrub-able.
