When the air cooled inside the bottle, what happened to the water vapor?

It is still there, but it is no longer saturated because the temperature crossed over the dew-point.  Saturated water vapor is visible.  Unsaturated water vapor is invisible.

If the the temp of the bottle is cold enough, and there is enough gas, it condenses into liquid water. This is similiar to how it rains.
