What type of permit are you looking to get?

For import/transport of certain plants, you'd need a permit through the USDA:  http://www.aphis.usda.gov/plant_health/p...

For collection/study of threatened/endangered species, you'd need a permit from the agency, or agencies at the level of which the plant is protected - for instance, if it was only protected at the state level, you would contact your state's Division/Bureau of Forestry/Natural Resources/Conservation (what it's called varies with the state).  But if it's protected at the Federal level, you would need to contact US Fish and Wildlife, AND the state agency.
