The Waterway answer is good, but you can also take the PATH train to Jersey City and stand on the water front.  Lovely

Empire State Building and in Queens there is this stretch right under the bridge that you can walk along or park your car in front of and it's the most beautiful spot I've ever seen.

Take the NY Waterway ferry from Manhattan across the Hudson to port Imperial, climb the stairs to East Blvd and you have a beautiful panorama of the whole skyline. The ferry takes just 6 minutes from the 12th Street terminal.

My friend, take the subway to Brooklyn and take a view of the Skyline from the Brooklyn Promenade.

Yes, I agree, the waterway. I have AWESOME pictures we took from the ferry when we went to the Statue of Liberty. Timing is also key (time of day, night pics were really nice)
