The biggest store in Berlin is 'just music'. They have one branch in Prenzlauer Berg (East) and one in Charlottenburg (West).

There are 87 shops in the Yellow Pages, but I think, to get the best deal, it would be a good idea to ask a musician from Berlin whom you know personally, or ask at a musicians' board on the internet.
