Try Breakfast in America at 17, rue des Ecoles in the 5th.

In the 14th try Aquarius at 40 Rue de Gergovie.

Well, in a country that brags "toute beurre" on a lot of the bakeries' and patisseries' windows, it's going to be hard.  And muffins are not widely eaten in France.  Unless you are under strict doctor's orders, you can try some of the French pastries and or bread.  The portions are small so despite "all butter" you can have a great experience without taking in too many calories.  Perhaps someone  else can steer you to a restaurant with fat free muffins.
