Where do I find Ganondorf on super smash bros brawl on the subspace mission?

he joins in right before the end! and ps. he is strong, but he can't jump very high which sucks in some situations!

Ganondorf joins at the very end of the game, he is either the 2nd or 3rd to last character you will get. He joins your team right after you enter the actual subspace for the first time.
