Um.. I don't know exactly which part you are in exactly but the team aqua base is near Lilycove, there you could get a masterball, but the other base is... I think somewhere near Sootopolis and Mosdeep city, to get to that location, you will need to dive though, you will know you are there when you see a submarine. Although i'm not sure, I think you also need to dive in a place, rise, and dive down again on another diving spot. Try this if you see light coming up/down/whatever or something ok? I'm not sure if this helps but I hope it does xD
