For a great view on the water try Alma's on Columbia Street in Red Hook Brooklyn.  Dining are on roof, original Mexican food.

Unfortunately, most of the rooftops in Manhattan with great views are very expensive.  My favorite 3 expensive ones:

1. Gansevoort Hotel - great view of the hudson, very trendy

2.  230 fifth - best view

3  rooftop @ the empire hotel

My favorite cheap rooftop is @ a spot called "the delancey" on clinton st and delancey st in the lower east side.

There's one on 25th and 5th that has a decent view of the Manhattan skyline-incredible view of the Empire state. But, there's always a crush there and its not quite cheap. There is the roooftop bar at the Metropolitan Museum of Art. You have to pay admission, but u don't have to pay full admission-pay a dollar and keep walking. It has gorgeous views of Central Park and sorta Midtown Manhattan...
