  1. Neil is correct. If you buy an Amtrak ticket to San Francisco you'll arrive by train at Emeryville and they will bus you across the bridge into San Francisco. There are several destinations in San Francisco Amtrak's buses service.

  2. You can get off at any of the following stations for your transfer to Downtown San Francisco. Personal preference, time of arrival, and destination should factor into your planning. BART is San Francisco's highly efficient subway system. However, if you're on vacation, the other options (shuttle bus, ferry) are obviously more scenic.

    -----

Richmond - Transfer point for BART (4:00 AM - 1:00 AM)

Emeryville - Shuttle Bus for Embarcadero Center, Pier 39, Moscone Center, and Mission Bay (5:30 AM - 11:00 PM)

Oakland Coliseum - Transfer point for BART (4:00 AM - 1:00 AM)

Oakland Jack London - Ferry for Embarcadero Center and Pier 41 (6:00 AM - 8:55 PM)

  3. If you're buying a ticket to SF, Amtrak will figure this out for you. They run buses to various points in San Francisco from Oakland (Jack London Square (the only actual Oakland station) or Emeryville, generally whichever the train gets to first. My recollection is that a ticket to SF, including the bus, costs no more than a ticket to Oakland (or Emeryville.

Or if you'd rather take care of it yourself, buy your Amtrak ticket to Richmond and take BART from there (you walk directly from one platform to the other.)

you can get much information in this website, stay a minute in website and check anyone link at a time, you can aslo get your answer in Google Search in this website, which has helped me alot

  5. It really doesn't make any difference.  Amtrak and BART share several stations and you can switch at any of them.

I'm assuming you're buying your BART ticket separately, not through Amtrak.
