Many people who stand it up have complained about getting scratches on their discs.

Flat down is safest I guess. If you don't play while drunk, or have a little brother/sister/dog or someone who might knock it over then I might go with it upright. Don't know for a fact, but it seems like more vents are exposed so it may do a better job at running cool. I haven't knocked mine over...yet... and I am guilty of all those things I mentioned, so it's not as unsafe as people may lead you to believe.

However, my brother did tilt the box once and it ruined my Guitar Hero 2 game disc.

Flat down. Just works better.

I like it standing up. I feel it vents better that way

Flat down. If it is standing up it has a bit of a chance of falling, which is never good.
