There is a LaQuinta motor inn on Queens blyd. that is in Queens, but a short train ride on a very convenient train into midtown.

this isn't exactly giving you a name of a hotel, but I would look in New Jersey or Brooklyn.  hotwire or expedia or travelocity can narrow down your search with amenities you are looking for as well as prices.  hotwire is what I use and i got a great deal on a hotel (but mine was in nyc, but it had SO many choices outside of nyc)    =)
