Which will register the greater weight: an empty flattened balloon, or the same balloon filled with air?

One filled with air.  

A scale will weigh the balloon plus the increased concentration of the air inside the balloon due to the tension of the balloon skin on the air inside that makes it round.  Higher density air weighs more than the atmosphere outside (not the same as some might say.)

the one filled with air....even though we may not notice air has weight too. It weights even more if its concentrated.
