Who was this man allegedly going to harm

The anthrax deaths were a contributing factor to the development of the Patriot Act; so who was this man going to potentially harm?

Why was he not taken into protective custody if he were going to hurt others, or himself?

He could have pointed fingers at others, possibly intelligence services. And even if that was not true that could harm their reputation. I think the truth is they didn't mind he was and don't mind he committed suicide
