What movie or episode of a TV show is it where two men see a spiderweb with a little person it in it the garden about to be eaten by a spider and I believe they kill the spider with a rock? Grilled cheese?

Wouldn't that be "Honey I Shrunk the Kids". I believe that's what it is, but there are a few of them, I am not sure which one it was.

Shonoel nailed it. You were thinking of the very ending of the first version (1958) of "The Fly." The story involved a "disintegrater/reintegrater," which was something like the transporter room in "Star Trek." The device broke down objects to an energy, shot the energy from one cubical to another, and the second device turned the energy back into the same object, effectively working like a teleportation device. During an experiement, a fly wound up being teleported along with the inventor, who wound up with an arm like a fly's leg and a fly's head. He convinced his young wife to kill him using a metal press, because he was afraid of going insane and becoming a menace. Not until the last scene of the movie was a fly with a man's head and one leg like a human arm shown. Vincent Price, as the inventor's brother crushed the man-fly with a rock to put it out of its misery (it may have being biten with spider's venom, that detail really wasn't clear).

You could mean the old horror movie The Fly about a guy who becomes part fly.
