As Franco indicated, it can be very difficult to culture many microbes.  To thoroughly study a microbe, a scientist needs to be able to grow the microbe in large numbers in a laboratory.  Many microbes can not be grown easily in a laboratory, presumably because they need special growth conditions that are not found in the laboratory.  

    Additionally, there are likely many microbes that have not been identified in the world.  In soil alone, new microbes are continually being found.  It's hard to study something that you don't know exists.

  4. Microbes are not difficult to study at all. Most of them can be cultured on agar media easily, and can be seen under a light microscope.

    Microbes are difficult to study because, to do that, you need to have them in culture (the one involving enriched mediums, not customs and traditions, ha ha), and some times, these microbes needs very special conditions to grow, like hormones, growth factors, humidity, temperature,  pH, and in some cases we get to know these, and find a way to get them to grow in artificial conditions, inside petri dishes, and then we are able to study them; but, in the "more complex" organisms, we just can't find a way to make them grow outside of their natural habitats, rendering them impossible to study
