Why do my feet hurt when I do plyo exercises and running?

I wear cross training shoes and I have am flat footed, when I work out, I often have to take breaks because of foot pain. Would I need to buy a padding for the shoe, like Dr Scholls, or should I buy a decent pair of running shoes?
