When your middle finger hits the ball of your thumb, it pushes the air between the two out of the way quickly enough to make a sound.  Physically, it's a collision between two bodies, with some of the kinetic energy of the bodies being converted to sound energy (kinetic energy of the molecules in the air).

    The snap sound actually comes from your finger hitting the inside of your hand. You hit it with your finger with the force of all the pressure you've built up when you put them together and snap them apart.
