  1. The answer lies in the characteristics of the cell wall and how porous it is and its lipid content. Check Wikipedia under  "Staining".  


  2. It depends on the technique and the types.  Sometimes areas on a slide have deposits that prevent them from coming in contact with the stain.  Some bacteria do not take up some stains (e.g. mycobacteria are difficult to stain).
