Why would a pine tree only have cones at the top?

Because in some species, only the newer branches set seed very well.  The older branches, at the bottom, are 'tired', and are taking extended vacations from producing offspring.

A forest ranger once showed me bear scratches all over tree bark, and asked how far up I thought those scratches would be in ten years.

He said they would be in the exact same place 'cause trees grow from the TOP.

Ta-duh -- that's why most of the pinecones are up there too.
